DokuWiki was our first choice as a combination of internal wiki and lightweight CMS for presentation towards the outside. All in one box, great!
I use <php> to avoid the hassle of writing a plugin for every function I need. I was very happy with it until I discovered that the php code is displayed when using the 'search' function and a search term happens to be inside PHP code or close to it!
(same for the rel=“alternate … Wiki Markup” in the title, but I could easily hide that link in the header - not watertight, but I can live with it; one will not stumble over it so easily).
Getting php code in the search result is a nuisance for average users. Also I don't like to present my PHP code to outsiders for security reasons.
Suggestion - not easy, but probably it would be the best, also for other markup: As an input for search, use the 'text' elements as delivered by the parser, skipping phpblocks etc.?

An addition to this: Searching dokuwiki code instead of the text can also lead to other unwanted results: If I search 'nolink' on the dokuwiki page to find out more about image links, I get many pages with 'nolink' in the code, and the relevant page 'images' is somewhere far down.
