When you have $conf['youarehere'] enabled and search for a term which doesn't exist as a pagename in the root namespace, that search term will appear as a non-existent link in the breadcrumbs after you go to any other mode (click on admin or old revisions or sitemap, etc.)
(The same is true if you search for e.g. "test:test" and don't have a page "test" in the "test" namespace.)
So, this is more a problem with a search term being interpreted as a page. (Fixing that might cause other things to break?)

Dunno how breadcrumbs work, but I’d probably just prevent non-show hits on IDs from showing up in the breadcrumbs.

I don't see the problem here. Search moves you to a new ID (so you can easily create the page you did not find via search). When you move away from the search page you stay at this new ID. Hierarchical breadcrumbs show your location within the namespace hierarchy. When you're on a nonexistant page the hierarchy is still there and should be shown IMHO.
I vote wontfix

Yeah, I don't mind that much, and you've got a point. But it's still inconsistent: Is a search equivalent to a new ID or not? Because if it is, it should show in the breadcrumbs right away. But at the moment it only shows in the breadcrumbs when you move away from the search to another mode.

Oh, that's right. I expected it to show up right away. I'll have a look.
