When using DokuWiki as a wiki farm, sitemaps are still saved into the farmer root. That's because the sitemap is saved in DOKU_INC. Another problem is that the sitemap needs to be served from the wiki root (or above), so just using fetch.php won't work. There are a lot of possible ways to solve this problem, below I will present some:
1 - Add a new script like feed.php that generates the sitemap and serves it (and caches it in the cache).
2 - Make doku.php serve the sitemap and save it in the cache (might be done with a special action, too).
3 - Move sitemap generation to a plugin so it can easily be changed in a farm (the plugin could provide an indexer task that works exactly like the current one, but in a farm it could easily be replaced by another plugin that provides a custom action)
Just making the directory where the sitemap is saved configurable probably won't really solve the problem as not all farm setups do have a directory for each animal that's accessible over http.

This has been implemented/merged in git version b3c7ecd1 - sitemaps are now delivered by doku.php and stored in the cache.
